In the Homepage settings at Misc Pages > Homepage, the gallery you select as the Homepage Slideshow Gallery will be displayed in the slideshow on the homepage.
A useful trick here is to create a hidden gallery that you'll use specifically for the Homepage Slideshow Gallery. You can then include a selection of your favorite photos in that gallery to display in the slideshow.
